Network Rail is taking the move due to inappropriate use of two pedestrian crossings at Moorthorpe and Bolton-On-Dearne stations.
Kevin Preece, area general manager for the company, said: "These crossings both have a history of misuse where pedestrians dash across the tracks while the warning lights are showing. This is obviously incredibly dangerous."
He added that by replacing the crossing with footbridges it would allow for disabled access.
Network Rail reports that there are more than 7,600 level crossings in use, over 700 of which are in Yorkshire. A reported 95 per cent of level crossing accidents are a result of them being used incorrectly.
The organisation also says that of the 28 million trespassing incidents committed on the rail annually, many people are injured severely and on average 60 people are killed.
