The £326 million upgrade will provide passengers with more frequent and longer trains, which should help to improve capacity at peak times.
Managing director of Transport for London (TfL), London Rail Ian Brown, explained that everything will be done to try to minimise disruption to commuters.
He said: "Large amounts of material will have to be moved around for the signalling and track upgrades, which means if we were to restrict the work to weekends and then have to restore the railway to working order each Monday morning, the disruption would be over a much longer period."
Some 30 station platforms will be lengthened as part of the upgrade, with seven new kilometres of track also set to be added.
Elsewhere, work on new DLR and overground rail stations in Woolwich is set to begin in the new year, as part of a £6.6 million revamp of the town centre.
